Weak signals that mark transcription factor binding sites involved in gene regulation are considered to be challenging to ﬁnd. These signals (motifs) consist of a short string of unknown length that can be located anywhere in the gene promoter region.
In the experiments, we compare two versions of MOCLE: one unsupervised (MUH) and one that take prior knowledge into account (MSH). The only difference between them is that MSH includes the third objective function that depends on previous knowledge. The same initial conﬁguration, including the initial population, was used for both versions. As MOCLE is not deterministic, it was run 30 times with the same initial conﬁguration. For all datasets, the known structure presented to MSH as prior knowledge was E1.
